I have a 77 cj5 with a T150 3 speed, Iam putting a 1974 304 in it. I can not get the bell housing and motor all the way together. lacking 3/4 of inch. checking the length of the trans shaft, verses the hole to the crank, it appears to me it is to long and hitting the end of crank. also it could be
the cap on the trans, that the through out bearing glides on is to long hitting the clutch disk.Should this set up work?....line up tool goes in and out just fine, and they are the same diameter?

You have to use the pilot bearing for the T-150. The '74 engine assuming it's from a CJ used a T-15 which is a different pilot bushing/bearing and went in to a different depth iirc. There are two steps in most AMC crankshafts for different bushings and transmission inputs. Also, some AMC engines that had automatics did not have the crank machined for a pilot at all. This "should" not be the case by '74.

Also make sure you have the right bell housing as the T-150 and the T-15 are different depth bell housings. The T-15 is a deeper one than the T-150. If you have the correct bell housing than it could be the pilot bushing as stated above. I just did the opposite swap. I took out my T-15 and put in a T-18 and had to change the pilot bushing.
