Not sure what you mean.....are you haveing trouble separating the two, or are you asking how to keep the input shaft of the T-90 from sliding back & dropping all the needles. To do either, I always start by removing the top cover of the T-90 & using wire to hold everything forward. There's all sorts of places in there to tie it to or around. This way, when you remove the T-case (which acts as the rear bearing retainer of the tranny) from the Tranny all that stuff won't slide back & allow the needle bearings to drop out of the input shaft. After it's tied up you unbolt the rear cover of the T-case (or remove the over-drive) & pull the cotter pin & nut off the drive gear shaft. The gear should then just slide off, although I think on some versions you can actually leave it on, but I'm not sure about that. Anyway, now you just remove all the bolts (5?) holding the two together (especially the one that some people miss as it's usually buried in mud & grease) & then separate them.

The bolt JAB is referring to faces forward on the passenger side. It can be a bitch to get to. One of those 1/16th of a turn at a time with a open end wrench. You get to it from the bottom.

Yup! That's the one! I actually bought a crow's foot wrench so I could get at it while mounted in the jeep. With the T-98 it's even harder to get at than the T-90. It still was 1/16th of a turn at a time! Grrrrrr If I had to do this more often I'd make a crow's foot out of a 12-point box wrench as that might get in better, not sure tho....

Well, its "needle soup" for lunch today. I have a PTO on the end of my T18. Does that need to come off first? The input shaft stayed with the t-case and all the gears of the 90 are in the bottom of the tranny case. Still need to figure out how to remove the input shaft from the T18. It won't budge.

Yes, you should have removed the PTO (or overdrive) first. You won't get it off without removing the cotter pin & nut that I mentioned earlier. That is if we're talking about the T-90 output shaft, which I suppose could be referred to as the T-case input shaft, but really isn't.....

I removed the large crown nut from the output of the t-case, the D18. No problems there. I'll remove the PTO and try to get the transmission shaft out today.
    Thanks for the help guys!

Key item to remember here is that the D18 is driven by the output shaft of the transmission. If you don't have a overdrive or PTO, the output shaft of the transmission has a gear torqued down on it with a big nut inside the D18.

Remove the rear access plate of the D18 (or remove your overdrive/pto unit) and ensure that everything is removed from the trans output shaft before trying to remove the bolts that mate the tcase and trans with each other.
