Since I'm doing a bunch of welding on the Jeep this weekend I want to get rid of all these holes that are in the windshield frame. Can I remove the bolts and fill the holes in with Weld and grind it smooth or would that be a mistake?

The bolt you point to and the one near the bottom hold your windshield onto the hinge "arm" that runs inside the windshield outer. I wouldn't weld those. Maybe the other holes you don't use.

Personally I believe in keeping whatever was OEM, OEM.
An old Jeep in good condition is kind of a historic record, to maintain for future jeepers.

In your picture, you seem to have a few excess holes. If you start welding them up, be sure to leave the ones for the upper door hinges, and be especially careful on lower holes. The main mounting hinge extends up the frame to about 2" below your fingertip. Welding lower than this may make the hinge so that it can't be removed.
Also, cover your glass completely, inside and out. Weld spatter goes everywhere, and melts the hot metal into the glass.
