    This information is taken strictly from the Factory Service Manual. This doesn't necessarily mean that Jeep did it like they said they did in print.     Confirmation of the Primary and Secondary Outlet locations was found in the FSM "Reassembly" instructions:
    "e. - Install the secondary piston assembly first and then the primary piston which is supplied in the repair kit."

    There's a very high probability that your lines are not routed as described in the FSM. Jeep did whatever they wanted to keep the production line moving. This goes against most other auto manufacture's guidelines and sometimes common sense.

    The outlet routing doesn't really matter until front disc brakes are added. The large well (primary outlet, closet to the plunger) must be routed to front discs.

    In addition, it has been discovered that your MC may have equal sized wells regardless of the what the FSM diagram dictates.

    Simple reminders:
    If the reservoirs are the same size, a good rule of thumb is that the front reservoir feeds the front brakes with GM master cylinders, while the rear reservoir feeds the front brakes on Ford and Mopar master cylinders...Jeep's use the latter.

    The primary port on any two port master cylinder is the port closest to the mounting surface. Pressure to the primary (first ) port comes from the primary (first) piston in the master cylinder. The secondary port would therefore be the second port with pressure supplied by the secondary piston.
