got all my lights working, except the brakes. Under the master cylinder there is two electrical prong style connectors. I was thinking they are for a pressure switch, and closes when I push the brake. I hooked them up to my voltmeter and nothing (no continuity). I'm thinking, if that is indeed the switch (I couldn't find anything else on the entire brake system that is electrical in nature) then the switch might be bad, or in need of a good cleaning. which means draining and I'm not ready for the brake system overhaul. Is it what I think it is? if it is, I'll just wire it up and put all the lights and wires back together, then start working on my alternator/starter/battery issue.

I have changed out the stop switch on my cj5 without having to re-bleed the system. Have the new switch ready to install then remove old one and you should have a couple a drips (maybe) of fluid come out while installing the new one. No air should enter the master during the change.

Yup, that's the brake light switch and as Walt says no air should enter the system. I always like to remove the MC cover and let a little fluid drain through, flushes out any junk accumulated at the port which is a lot of times what causes the switch to not work.
