A few questions to the brain trust please:

I have a sport bar which came with my 64 cj5. We started cleaning it up for install but I found 1 side at the rear is lifted ~1/2". Is it worth getting it repaired? Or should I try to find a replacement?

The seats on my 64 mouted to side of the tub at the foot pass through. I puklled the seats out to install seat belts and found 1 side spider cracking and the other has chunks coming out of it. I never worked on fiberglasss before. The worse side won't hold the rivet nut anymore. How is this area normally repaired?

I looked up a windshield hold down kit which has 4 pieces. Only 3 are installed in my jeep. How is this supposed to work with damaging the paint hood?

Your body may not be square the rollbar may be ok. A 1/2" isn't much out of whack for an early CJ. Parking on a level firm surface a tape measure from floor to frame will reveal where you are out. It may be as simple as tire inflation.
Your body is fiberglass? You will want to have the rollbar tied/ supported from the frame. Pictures of the cracking area would help. At a minimum the anchor points for seats/ belts should have substantial steel backing plates to keep the mounting hardware from pulling through.
I'm a flatfender guy, others will comment on your hold down hardware that is correct for your windshield. I suspect that kit is somewhat generic.

Those "Rugged Ridge" kits are nearly worthless. The hood loops will not even work without modification.

Mounting either seats or roll bars on a fiberglass tub gives me heartburn. These both should be frame tied in some manner. I welded up a steel "subframe" to mount my seats to in my glass tubbed 3B. That also has some cockpit perimeter protection built into it and supports my exhaust skid plates and sliders.
That looks like this (a nearly 50 year old photo):

You can probably straighten out that roll bar if you can chain it down to something solid. That said, in no way would I use a wheel well mounted roll bar on a glass tub. As noted, it needs a solid frame connection.

I have the seats mounted with 3" washers.

The seats mount to the tranny tunnel, at the step through of the door, and at the back on the in the cargo area.
I will have to build mounts for the sport bar and tie in the seats.

I don't have a latch or holes in the front of the windshield frame. So I guess I don't know how the hold down works.

The area to be repaired I got some panel bond epoxy to fill in and hold the riv nut in place.

    I will get pics today.
